The difference is subtle but you see a small dot on the bottom right for the hostile one.

My guess is first one is Klaxians (hostile) and the second one is Oresrians (friendly).

There was also another race mentioned in “The Dark Wheel”, known as the Oresrians. These were portrayed as a peaceful offset of the Thargoids, but very similar in overall appearance, albeit with a warning to Commanders to “Check the thorax markings and the shape of the fourth joint on each hind leg before jumping to conclusions.”

Thargoids are divided into more than one group. We know of the Oresrians and the Klaxians.

Edit : After getting a lot of different markings pictures there is little chance that this is a group/species/ship class marking :(

You see both of those symbols when hyperdicted.

All our info points to those two races being hostile to one another so it's unlikely it's both species.

Didn't know. Good point.
So it's maybe the ship class (Cyclops and ?). Maybe one is for combat and the other one is for something else (EMP pulse ?)
 
Well, just checked the trailer and:

This one was attacking and firing EMP. Third Thargoid vessel class?
I wonder if someone already seen this one.

It can be procedurally generated (except the center), so that will be difficult to conclude something.
Maybe some kind of ship identification, or just decals from the Thargoid store :D

I was attacked twice at USS sites, both times I had an empty hold and no weapons or shields.

Both times I did attempt to scan them, and I may have been too close, but it's certainly not *just* about cargo.

Today I was scanned twice while carrying both an Occupied and Damaged Escape Pod, both in my hold at the same time. I collected both of these Escape Pods from Thargoid attack sites, before the Thargoid ship could capture them.

I was ready on the Boost button as the scans took place, just in case it turned red and started shooting because of my cargo. But it just turned away and continued scanning the debris field.

There was one other Escape Pod I tried to rescue, but the Thargoid already had it in tractor beam, and as I approached the Thargoid went red and deployed the swarm. The swarm circled, but I moved away quickly, and there was no attack. After the Thargoid was finished with the debris field, I watched it open the rear hatch and re-collect all of it's swarm ships before turning to jump out.
 
And don't forget that the barnacles have similar markings:

I haven't looked closely at too many, but I'm almost sure they have the same pattern. Which somewhat supports the notion the pattern is an alphabet, because that could be a warning placard like "STAND CLEAR WHEN REFUELING" or something similarly mundane.

I think we need to build a Thargoids Marking Database here...
FD rarely do stuff like this without an hidden meaning.

Ladies and getlemen, methinks it's time to do some bugs hunting.
 
After taking a closer look markings are not procedurally generated, we can see some patterns used for different markings.

For example, the two marks in the inner circle of this thargoids ships are the same:

So center marking are always the same (like barnacles) and inner and outer markings are different.

For now I counted 6 different markings. However I thinks there is a lot more as they seem to be a combination of different pattern.

We need more clear markings pictures, I invite everyone to try to take screenshots of them (use your ship headlight for better image).
Also that will be nice to check the Thargoid behaviour relative to markings, some Thargoid seem to try to communicate by looking at you and staying at approximately 500m, some other just EMP, other one just scavenging things, etc...
I suspect this markings are maybe the type/castes/roles of Thargoid, they are maybe organized like ants, so there is workers, warriors, etc...

Don't forget to add behaviour (facing player, scavenging, EMP...) and location (USS, hyperdiction...) for each marking.

From Out of Darkness and Premonition Spoilers (At your own risk)

In T. James Out of Darkness (which is set before 3301); it established that there are two factions of 'Thargoids';- Klaxians and Oresrians. During the novel, there seemed to be some kind of schism between the two factions that caused concern there might be a thargoid civil war. I haven't had it confirmed but this might have been the event which kicked off the Formidine rift missions.

This was reestablished in Premonition; where it appears that there is some kind of civil war between the two factions but the Oresians are loosing and retreating through human space. People suspect they using humanity as a meat shield long enough for them to run away. So it wouldn't have mattered if we fired first, the situation was manipulated outside player control for this to happen. However, it I'm hoping for it to be up to the players to resolve the situation which will either lead to peaceful co-existence or an all out war of extinction.
