I believe there's a way to restore the prebuilt ship modules, but I don't remember the details.

Sell the ship (after storing any modules bought separately), then redeploy the ship.

Prebuilt ships are GREAT for instant deployment anywhere. But the modules are not meant to be used anywhere else, by design.
