Horizons Totally Unworkable Key Bindings

You shouldn't run (read that as "don't have to" as you would have to run all the subs as Admin and the program already has an "elevate" function to deal with that) the game as admin...

- You can make sure that SYSTEM is set to allow Read/Write/Mod access of the entire Path for your ED install and all it's sub-directories as well as your profile Local directory. This is something you have already done according to your first Post. C:\Users\USERNAME\AppData\Local\Frontier Developments\Elite Dangerous\Options\Bindings\ for the bindings themselves... and your installation directory for everything else.

- Something seems to be remapping your keyboard... when used in ED... but everything else works in Windows... Is it completely beyond belief that a Keymapper/Logger program didn't get snuck in as some completely legitimate and Innocent DL?

- Here is a Site that will allow you to check which key you press and give you the read on the ASCII character set (it is JAVA Script box down in the bottom of the page marked "Test"). Not that this output could not be emulated for the browser you use by some malicious warez, but it may shed some light on things if they do not match up with standards.

- Question - Do the default key bindings work like they are supposed to? .... and you are just having issues changing them - From your original post it seems that these do not work either (anymore - as you say you've "come back" to ED : Horizons - this assumes they worked once before - What has changed?).
- - Select one of the other preset binds - Do these apply? If so... Do they Work? (gotta ask... "Apply" button?)
- - - Are there any other USB (or other) plug in devices that might be interfering? Make sure that they have their drivers disabled and restart your computer with them unplugged... then try ED. if works.. now it is down to figuring out which one is the cause. If still not working...
- - - Check your system for Viruses, Key/mapper/logger Malware using a vetted Anti-virus/anti-intrusion software

-I made sure SYSTEM had read/write/mod access in those folders, it already does.
-No one else uses this machine other than myself, a keylogger would be very surprising but I am willing to check for anything at this point. The site confirms my keys are properly mapped, at least with that testing tool.
-ED's other preset binding also do not work. They only set the non-alphanumeric keys just like my own custom sets. I try 'apply' any way even though it does show most of the functions NOT being bound, no luck.
-I have actually already tried with a 'clean boot' and no other USB devices connected except for a no-frills compact 89 key USB keyboard. Still doesn't work. And I just didnt unplug and disable, I uninstalled their drivers and any associated software.
-I ran a scan with malwarebytes but I will try some others as well

The 'best results' I can get is I go into controls, go through ALL the functions and bind them to keys despite the 'odd' key names and hit apply in one shot. They will all work as intended but they will not save to file and they will 'reset' as soon as I go back into Controls again. Even if it would just save these bindings I would be fine with it, it would just mean my bindings would look weird working the way I want but it won't save these bindings or apply any others.

The game worked fine PRE-Horizons,around may-june of 2015

Have you tried running the base version of the game since this has happened? Haven't seen mentioned anywhere if you have or if you've only tried in horizons.
 
Maybe delete all of the files in the Bindings folder and let ED recreate them (back the files up first). When you uninstalled/reinstalled it's possible these files were not deleted so some corruption remains from the update to Horizons. I have a file called LoadErrors.log in my bindings folder which seems to have information on any issues with peripherals, do you have such a file? I am not installed through Steam so your bindings location may not be the same, but mine is located in

C:/Users/[your user name]/AppData/Local/Frontier Developments/Elite Dangerous/Options/Bindings

Pre- Horizons was 32-bit... Horizons and the Base game are now 64-bit.
Have you checked whether the 32-bit version works? (though before that... perhaps reinstalling all of the required Visual C++ redistributables for 64-bit might be of benefit - Somebody add/subtract to this if I miss post any of these -> 2005, 2008, 2010, 2012 and 2015)

I just ended up going 'drastic' and doing a clean install of Windows 10. I actually wasn't able to go the 'upgrade' route because I was getting errors with that as well. Game works perfectly now so it was definitely Windows related. Still, it was quite odd ED was the only game that had ANY problems with my keyboard.

You don't normally have any anti-virus running at all? Do you also walk around with live grenades in your pockets? And leave your front door unlocked while you sleep? :-(

I don't have any either. Anti virus software is like having a virus anyway.
