Am i missing something? What makes animals being locked in boxes? i had my bongos,bonobos,mandrills,giraffes,elephants and now asiatic black bears locked in boxes,that appear close to the habitat entrance. It's very frustrating as i keep getting comunicates "animal is locked in box for too long"

Simple answer: A quite persistent bug that existed already in the beta, might have been fixed in parts but most definitely not in its entirety.
I can add boxed Bengal Tigers to your list.
I hope this will be fixed. Only one of the Species in my Zoo is affected by this but it's a little bit annoying to find every few Minutes a Pronghorn in a Box. For some Reason the Bisons in the same Enclosure and the adult Pronghorns don't get stuck in Boxes
I only really have this issue with animals that have the ability to climb. It happens the most when I move a piece of climbing equipment or a tree in their habitat.
My guess is that if the animal has an action queued down the line for that object, it will box the animal. But it could also just be completely random, who knows. Not me.

We have seen that funny screen shot with a giraffe relaxing on a shelter roof. But usually, them and elephants are seldomly rescued by fire fighters from trees. 
There must be something else than just the climbing ability.

My Pronghorns seem to get also boxed up when they go in their Shelter. I saw it happen exactly in the Moment when one of them walked in it
