There's been no mention of doing so but the OPs problem is exactly what happens when you're scanning wakes.

Well, it does.the FSD won't even power up unless you have a system properly targeted, it's impossible for it to change mid charge or at the end of the charge unless you have an alternative system targeted.
I was thinking the same thing reading this. Sounds like a wake has been scanned and so the destination keeps flipping to where the scanned wake was going instead of the destination plotted on the galaxy map. But it seems unlikely a wake scanner is fitted to the ship and a wake has been scanned.
Why would you not try the suggestion I gave you? I took the time to spell out exactly how to insure your next location on your planned route is selected. Why would you not want to try this? I've noticed that it seems to happen a lot more when I'm in autopilot. What I'll do is hit launch and as the auto pilot takes me out of the station I'll go to the galaxy map to plot my course.
On a hunch I stopped doing that and waited until I am outside of the station and out of the restricted zone before plotting my course and since doing that it hasn't happened.
I'll see if I can record a session tomorrow and see if it happens again and post it if it does.
Edit to add: I also only have Horizons. I didn't buy Odyssey after reading how awful and bugged it was. I don't know if that may have something to do with it or not. I wouldn't think so.

Not unreasonable, but not something I would do as I don't trust either docking computer that much, I tend to plot routes either while docked or once clear of the station.I've noticed that it seems to happen a lot more when I'm in autopilot. Earlier today I tested selecting a new Route in the maps while simultaneously exiting a station using Adv Docking Comp. and then boosting away from station, pointing at my destination, engaging FSD. Did this a dozen times np. I was using the small platform stations. If in addition I selected some other destination (triangle arrow or select local planet etc) pressing "Target Next System In Route" prior to engaging the FSD corrected my destination (switching back to the selected Route) every time. Bebleep! I tried a bunch of variations. Horizons.No from that it looks like possibly something obscurely linked to the Advanced Docking Computer.
Well, it’s because what you’re describing is not something we’ve ever experienced, nor heard of anyone else experiencing, so we’re trying to figure out what is really going on. We’re trying to help, that’s all.Why nobody gets it is simply beyond me.

I think this is the most likely. The plotted route (see Varonica's screen shot) is continuously re-plotted after just one jump off of the plotted route. You are free to 'target' a single jump, but the original plotted route will remain and keep getting re-plotted.You see this galaxy map, you can clearly see the plotted route, but note the little orange inverted triangle to the right, that is a targeted system, if I fire up the FSD now, even if I have the plotted system as my current target in the HUD, the ship will jump to that system with the orange triangle because targeted system take priority over plotted systems, your route potted system will vanish and a circle for the targeted system will appear instead, this is how it has always worked, clear any targets when following a route unless you intend to move away from the route. Now if I allow it to jump to that targeted system the plotted route will vanish, exactly as you describe, and be re-plotted when I open the galaxy map.
