There are several things to know for AFMUs:
Usually you do not need the AFMU. If you want to have one, buy it, but switch it off. It needs energy, and if you need to repair you must bring your ship into a good position (land on a planet or drop from SC), then you can switch it on and let it do its work.
- The AFMU cannot repair itself
- The AFMU cannot repair the power plant or your hull, and cannot repair a destroyed canopy, it can repair a damaged canopy
- To repair any module with the AFMU the module needs to be switched off
- The AFMU needs 'ammunition', it has a set when you buy it, if you use it and use up the 'ammunition' you need to synthesize it, or to buy it at a station
- If you repair your life support, you need to watch the remaining oxygen closely, if you run out your ship explodes
- IMPORTANT: If you repair life support and use up part of your oxygen reserves, it is NOT automatically restocked afterwards. You need to synthesize oxygen to restock it, or visit a station which also restocks your emergency oxygen.

According to Murphy's law, I fully expect a sobbing story od CMDR McGyver about unfairness of high-G planets within two days.As stated, you don't necessarily need an AFMU, and you need 2 of them to repair 1 if it is damaged (no "Physician Heal Thyself" here). But that being said, I have traveled 48,581 LYs on my trip so far, and have not had to use the AFMU (4A). In fact, I had no module damage for the entire trip out...(knocking on hullplate) but of course, I still have about 17K LYs to go to get back home...and I Don't want to thumb my nose at the Goddess of Safe Travels either. So better to be safe than sorry.

It's a long time since I've had an AFMU but I think the option to repair only gets added when you install the unit and it's switched on.
When I had one it didn't repair anything unless specifically told to do so, and it didn't switch the module back on after it was repaired.
I'm wondering if you're confusing 'repairing' with 'recharging'? (e.g. the shields)
Or there may be an update to the AMFU that I don't know about.
To be perfectly honest I didn't use it a lot. Sometimes it meant that I didn't have to return to base after a combat mission but eventually I got rid of it and put in module protection.
