One possible cause relevant here: they have been subject to subtle genetic reprogramming; in some cases, their immune systems were not themselves sufficiently compromised and are trying to fight back by destroying the affected cells. This is presumably what Dr Terentia is suggesting might be happening.
Another possible cause: they have been subject to extreme stress and other non-ideal conditions inside the pods, maybe elevated radiation or toxin levels, possibly the wrong nutrient balance, then were "rescued" by a repurposed mining missile, and perhaps haven't been in the most ideal environment since either; in some cases this has triggered an autoimmune response. Not good for them, but not a cause for concern beyond the need to treat that too. This is probably approximately what Dr Colombera is expecting the explanation is.
In theory, it might be possible to pick up the first by doing full genetic sequencing and comparing to a sample from before they were captured - but finding a former captive who just happens to have a full sequencing already on file (and the file itself not destroyed in the Thargoid attacks) might take a while.
