One is a terrorist group seeking to kill anyone who doesnt subscribe to their will and the other is a player group in a online game who like to seek attention.
Regardless I never compared SDC to ISIS I simply chuckled at the apparent use of ISIS themed songs in their video's.

I'm sorry but I think you swapped the words player and group around. It changes the context significantly.
Of course the PvP group were forced to do PvE if they wanted to engage in a PvE mechanic. Station keeping is a PvE thing. They chose PvE by asking for the system in the first place. The rules of the game are quite clear and clearly so to SDC as they used that as their justification for shooting Mobius players in the first place.

Many players I spoke to believe Frontier is afraid that if it bans SDC members and other like-minded players, they'll abandon the game. But the bigger picture is this: if Frontier cracks down on PvP fans who play within the rules of the game - that is, they do not cheat, glitch or use exploits - then the developer would be sending out a troubling message: if you kill other players you could be banned. This, in a game whose Kickstarter promised to let would-be space pirates live out their dreams in an ambitious video game universe.

Logic has gone on vacation? Because I think the article should have covered the flipside where the PvErs tried to force the PvPers to PvE and in the end SDC lost a station because it's just not how they want to play?
I've been playing EVE since 2010 and getting bored to the "click in space" mechanics. That's why I'm playing more ED lately. The feeling of actually piloting your own ship is awesome.
I understand that they're not the same game though and won't ever have similar mechanics, but both games share two things in common:
1. SPACESHIPS
2. Do whatever you want!
This is why ED appeals to many EVE players, and we bring some of our thoughts from that game here.
Tbh the only thing I want from EVE to ED is somekind of guild/corp system, and ingame chat for your guild/corp. It would make things easier for players to communicate and do stuff together with likeminded people, in my opinion. Maybe I'm weird but I rather not use third party tools for that. Also somekind of tags on players to indicate what guild/corp they're in would be nice. I like to strut around with cool names, haha!
This paragraph highlights the concerns of every single person who's been accused of being a SDC apologist, plant, troll, griefer or whatever the name of the day we all take for suggesting that perhaps in a game where you have laser guns bolted onto the front of your ship, you might want to use them on another player.
Lets hope the fine folks at Eve implement real space ship flying then eh? If not, then SC might be the saviour for everyone.

PvP in this game is nothing more than a hobby, it serves absolutely no ingame purpose. There absolutely nothing in the game for PvP other than an occasional skirmish "just because". ED is not counter-strike, PvP has near zero impact on the game and in the galaxy simulation. So attacking the system faction actually has far more to do with the game's mechanics than PvP.
I've nothing against PvP per se, but if someone expects to play ED just for PvP, he'll find ED to be a very small, tiny, absent of purpose game.
Except of course "group of players" can be solo, group or open and unless you are advocating removing all three groups to protect the BGS from being affected by anybody I struggle to see what your point was.
Of course SDC had a chance to defend their system. They simply had to keep their influence up by performing trades / missions / exploration etc. They chose not to do so, indeed they stated that they didn't want the station, and if any of their own members got friendly with the system, they would be kicked from the group.
Feel free to use your laser guns on anyone who is not playing in a Private Group who have explicitly stated that using laser guns on other members is expressly forbidden. That is the only thing that precipitated this entire episode. If it were done in Open, or in any other Private Group that allows pew-pew - none of this would have ever happened.

However as we've discussed before in other posts regarding Frontiers reiteration of the policy, the threats regarding attacking twitch streamers, some of whom were in open at the time, and how judgements will be issued based on 'context' and not clearly labelled and described guidelines, is where the concerns come from.
This isn't an issue purely focused on the Mobius 'infiltration', but wider issues, which the article in question goes into depth on.
