Today I scanned the cargo of the vessels at Eagle Eye One several times.
The remarkable thing was, that the first NPC who starts to chatter, always carries similar cargo, namely toxic waste of all kinds, along with MAs and scientific probes. See here (german text)
This made me think, that this toxic waste could be the key to damage the thargoid machine??
I guess this has been tried in the past, but if not, it is quite easy to test now.
I already followed the ship to the next system and lent me the cargo, but unfortunately I can't access the Thargoid site alone.
It is getting late here and I will go to bed soon. But if a group wants to try to feed the thargoid machine with toxic waste and is not willing to 'borrow' it from the FEDs, I can hand it out.

edit: I have neither tested how Thargoids in NHSS react to the waste... might also be worth a try.
edit #2: Those cargo racks from Palin also prevent damage from toxic waste, for those of you who don't know yet
