System authority telling me to stow my weapons while bounty hunting

Recently I was bounty hunting near LHS 20 Ohm City High Res and I was firing my weapons at a baddie when a message pops up going along the lines of: “(System Authority) We are your friends, not your enemies. Stow your weapons immediately.” The thing is, I am allied with the factions there and I didn’t have an active bounty at the time. So what happened?
 
Very much this. No-one minds the occasional tickle with a beam laser, but a volley of Gauss cannons seems to upset people!
 
Any slight weapon damage to something you are targeting will register as hostile and incur an Assault bounty if the target is Clean.

For collateral weapon damage to a starship which is not your target, there are a few thresholds prior to that. A little damage will evoke a comment as you saw, and a bit more will incur a Reckless Weapons Discharge fine (as with a no-fire zone). Occasionally I see this when striking the Power Plant of a Federal Gunship, for it is directly behind the fighter hangar, and the Pilots' Federation does not always recognise the difference between recklessness and a two-for-one.

Conversely, take utmost caution when defending a faction installation, that not a single projectile from your weapons scratches the walls. Ideally, attack nothing unless your volley is pointed away from the installation structure.
 
Thank you guys! So basically, I got lucky this time and only shot them without many damage, right? But in this situation, what do I do? When this happened, I actually stowed my hard points for a while…
 
As long as the system authority ships don't turn red on the scanner and start shooting at you, you're good to go back to work. If you get a fine, you should be able to pay it off at the nearest station.

It is something that happens to us all, I have had to jump out of many combat zones, because I have inadvertently made both sides mad.
 
If your allies don't turn red, just continue, but a bit more carefully.
If your allies do turn red, run. Preferrably before they get into shooting range.
