One time I jump to system in order to get to base I need 5 min as the base is 200,000 LS away from me. Another time I jump in and the base is 10,000 ls awya from me.

Could it be because the relevant planet has orbited around the star and changed the distance from the nav point?

So I should cancel 3 of my missions - cargo delivery because the game randomly decides to put the station 10x further away for fun every few jumps in to that system. Great.

Not by over a factor of 10 in the 1000s of LS range it won't. Either the orbit would be much smaller or, being larger, it would take much longer to have any effect.Sometimes the station is in front of the planet, later in the day it will appear behind the planet & further away. Everything circles everything, distances change all the time.
How do I jump between stars with the system?
You know I have better thing to do that idle for 10 min while my ship get to the station.
