Edit: Also since I found the fix some time ago, others have discovered that a high powered USB hub also fixes the issue. The issue appears to be the power draw of the throttle is too much for most USB controllers to support and causes power spikes which fires off the button commands in the throttles controller board. So if you can't fix the issue with your on board connections, consider either borrowing a hub from someone you know or even invest in an add in USB3 PCI-E card

After about 3 hours of playing I can confirm that the issue has been resolved. Adding a USB3 PCI-E card to my system and connecting the X55 to it instead to the onboard USB3 connectors fixed it.
No more rogue commands are given to my ship, now it is under my full control again

For those who missed relevant messages, here is a summary on how to fix the issues with the X55 throttle giving rogue commands to your ship, such as activating "boost" or "silent running" and opening "cargo doors" while moving the throttle.
1. Connect your Rhino X55 HOTAS to your onboard USB3 ports. Don't use your USB2 ports, which don't provide sufficient power to the X55.
2. Disable USB legacy support in your mainboard's BIOS.
3. If #1 and #2 don''t fix the issue, add a PCI-E USB3 card to your system or use a powered USB 3.0 hub. With that added your X55 is getting enough power.
Now you should have gained back full control of your ship.
