You don't get kicked out of the system, but if you jump out of the system, or die and respawn outside the system, you won't be able to get back in without a permit.
There's an old saying, it's better to have a hammer and not need it, than need it and not have it (I am paraphrasing here, but that's how the saying goes. Replace hammer with anything). The reason to have a permit to a system is not because the system offers something unique, but because you never know when you might need to go in or through the system.
You can accept missions to the system because you have a permit to go there.
Your route plotter can plot a course through the system because you have the permit.
You can go and sell stuff and not have fleet carriers affecting performance when you jump in (or just not see 100 fleet carriers).
It's better to have a permit and not need it, than need it and not have it.
If you want to ignore getting permits, that's ok, you can play how you want to.

Oh, I thought it was one of their locked systems and after the CG it would be locked to permit holders only and no way of getting it through the normal way.

Description
Jupiter Division ships have engaged in battle with rival Federal vessels in the HIP 54530 system.
Loyalists to former Core Dynamics CEO Jupiter Rochester have built their own breakaway faction in HIP 54530. The FIA suspects that Jupiter Division agents first infiltrated the HIP 54530 Gold Universal Group years ago, and permit locked the system to conceal their efforts to overtake it from within.
The self-appointed Supreme Executive Rochester declared:
Jupiter Division has offered generous rewards to any pilots willing to help secure its presence in the HIP 54530 system by handing in Combat Bonds at the megaship Victory's Forge.
The Pilots Federation has agreed to supply all ships participating in this conflict with temporary permits to access HIP 54530. These will expire early on Thursday the 18th of February. However, neither permanent nor temporary system permits apply to fleet carriers, since they are capable of ferrying vessels which could evade detection and authorisation.
If victorious, each tier beyond Tier 1 will provide a 5% reduction to outfitting at Northrop Enterprise in HIP 54530 to those with access to the system, lasting for one month starting on Friday the 19th of February 3307.
The top 75% of contributors will be allocated a permanent system permit for HIP 54530 by Friday the 19th of February 3307.
Early on Thursday the 18th of February 3307, the Jupiter Division megaship Victory's Forge will move to HIP 55014. If victorious, it will be authorised to issue permanent system permits to those who meet their requirements.
The two factions have set out six-day campaigns, which will end early on Wednesday the 17th of February 3307.
To be eligible for rewards, you must sign up as an active participant before handing in Combat Bonds at Victory's Forge in the HIP 54530 system.
Please note that if you have any crew members, a proportion of your combat bonds will be automatically assigned to them. These combat bonds will not count towards your personal contribution total, and your crew will receive the reward for these combat bonds when they are handed in. The proportion of combat bonds assigned to your crew will depend on their rank.
Be aware that faction-state changes and other disruptive events can negatively impact markets and station services, and could prevent the initiative from running smoothly.
Note - due the permit locked nature of the system, although pilots have been issued permits, Fleet Carriers have not so cannot enter!

Just a suggestion, because I'm obviously not reading what you're reading, which bit have I not seen that says we can get the permit after the CG. I thought it was the bit about the megaship issuing it after the CG, maybe I was wrong.
On a more serious note, please watch your tone. I am open to having read it wrong, but you are pushing the bounds of civility, and I only show as much patience with people as they show me. You are getting too aggressive too quickly. If you think I'm trolling, use the report button, that's what it's there for.
So I decided to go ahead and update the list of permits known so far in the game. There is quite a bit of out of date, incomplete or outright wrong information from various sources, so I decided to compile the best info I've been able to find so far. I've also found precious little information about how to actually get some of these permits (or if it's even possible at all). So if you know something, share it and I will update it. Please contribute additional permit locations, and the best places to obtain them, as well as any other relevant information (such as why you'd want to get the permit or where the ideal locations are, if any).

Important things to keep in mind when obtaining permits
The controlling faction is not always the permit providing faction.
You can rep up at any place the faction is at, but only systems within 15 light years of the permit faction's home system will provide the permit.

14 August 2017: I have decided to discontinue updating the rep systems by hand and instead will provide a direct link to eddb for each faction, which did not exist at the time when I originally created this thread. Credit to Factabulous on page 57 for finally for making this suggestion.
Naturally, there are still permit-locked systems out there that may yet be discovered, while there are others that should be taken off this list. I will check back every so often to see if there are any new updates. Thank you so much to people who have contributed to this thread!

Tips on getting allied quickly with an Independent Permit faction
Exploration
5-7 million credits dumped at a station OWNED by a permit granting faction gets you to allied quickly. So take that trip to Sag A*, come back, hit up a few hundred neutron stars, and get allied. While the exploration takes forever, getting allied will go by quickly once you get back. Just be sure to re-outfit your ship with better shields, armor and thrusters and chaff to withstand the odd NPC interdiction.

Trade is also an excellant way to get to allied status while making some decent money. Here are some trade routes that will help you get allied.

Yes, the cash reward has been available since yesterday, but the permits are still borked (the "temporary" permit is rather less temporary than expected).
I'm assuming the permit will follow standard patterns and be availbale within 15 Ly from Silver - so it should be available from Chi-1 Hydrae. But until they remove the 'temporary' permits we can't tell. Maybe we need to wait for the BGS tick
Edit: Maybe they're holding back the permits until tomorrow as the think the Fed supporters would have gone ballistic if they had to wait while the Jupiter fans already could claim them. Or they messed up. Difficult to tell
