If I make a purchase of, say, a paint job, would I need to pay again if I sell my ship at a later time or do the modification remain available to any ship i pilot?

A paintjob is always available for free in the livery for the ship type you bought the paint job for. So if you buy a Viper mk3 paint, you can always sell your viper, buy another one later and add the paint again.

The livery purchases are account bound. They are limited neither to a specific ship, nor a specific ship type in case of generic items such as name plates or weapon colours.

As an example, I can use my decals on every ship and every SRV at once. Not that I can use them all at once.
