While this issue isn't that good to hear, as I am a Clipper pilot, too, I think it might be explained as a working game mechanic, too.
How I see it: Every ship has a given hull integrity per square meter and it in fact basically isn't related to mass, but only to surface area. I mean, bigger ship's hull can never be as compact and therefore sturdy impact-wise.
If any of you played Bulletstorm, you know how to wreck much bigger ship.

Of course, in this particular case, I'd rather see the Clipper just torn the wing off, than "just exploded" which looks kind of lame.
But the fact that smaller ship can be like a "bullet" for bigger ship isn't that incomprehensible and hard to accept, for me.
